The real question is, why is fast food (apparently) cheaper for the customer, adequate for the employee, and more profitable for the company (and all of this by a lot) than restaurants?

What are they doing right that "real" restaurants can learn from?

Fast food makes more money because by nature it deals in much higher volume than regular restaurants.

Okay let me try some ghetto math. (by the way I'm retarded and by looking at it closer I am very very wrong)

Lets say an average meal at a big chain restaurant is 12$

The restaurant serves 100 meals per day and is open year round.

Per year the restaurant would make $438,000

A 15% increase in that meal cost would be an extra $65,750 on top of that.

The restaurant has 5 servers. They are all full time 40 hour per week associates. So they all work a combined 10,400 hours per year. That’s a payroll of $31,200 at $3.00 an hour. With that extra $65,750 from the meal price increase the payroll would increase to $96,950. That would work to about $9.32 an hour per Server.

The funny part about these numbers is the restaurant would lose $50 per year by adding the 15% increase per meal and giving that to the servers.

You know tipping is a win win for everyone and I dont see why some people think its dumb. For one Resturants can pay slave wages and get cheap labor. Servers can hustle for tips and make some real good money. Customers dont have to tip if they think the service sucks. Tipping is really the best system.

Customers know to add the tip to the cost of the meal when deciding whether to eat out, and presumably this affects the restaurant's revenue negatively.

It's really immaterial either way. I don't really eat out, because restaurants are trashy. So most of my tipping is not for people that are bringing me food.
